Does Gotham Knights take place in the Arkham Universe?

Gotham Knights resembles the Arkham games in both look and story, but this is just a coincidence. The developers have made it clear that Gotham Knights is not part of the Arkham universe, despite the inspiration.

Was Gotham Knights ever a part of the Arkham Universe?

Gotham Knights was never intended to be part of the Arkham Series. It was designed as a standalone game from the start. Recently, creative director Patrick Redding and producer Fleur Marty met with IGN and clarified, once and for all, that this is not an Arkham game.

Redding said they decided early on that Gotham Knights would not be included in the Arkham Series. Gotham Knights is meant to be the start of something, not a continuation or prolongation of something else. As a result, it was easier for them to kill Batman and start a new story.

We all know how ambiguous Arkham Knight's ending was. Batman launched the Knightfall protocol, and he entered his mansion only for it to explode seconds later. It's hard to believe this was anything more than just a way to get away from the cameras. However, in Gotham Knights they can kill Batman without any argument.
